Does the a W-2 form for an employee pull in all payroll for an EIN even if I didn't own the business for the whole year

I bought the business entity in September and started my own Quick Books for it but when I print out an employee W-2 it shows a total for the while year even though I haven't paid them that much. I bought the business and kept everything the same

Yes, the W-2 form for an employee will pull in all payroll since you bought the business entity in the same year. See article: Changing your business entity.
