Paychecks show 0 for federal/state withholding because QB was updated after payroll submission so it didn't calculate correctly. Do I have to send payments to the IRS/state for this or just pay more in taxes next pay period? Will I get a penalty?

Good job for updating your Quickbooks Desktop, amy_phx.

I'd be glad to share some details about why paychecks show 0 or aren't calculating correctly. There are possible reasons why payroll taxes aren't taken out from paychecks. This could be one of the following:

  • The total annual salary exceeds the salary limit.
  • The gross wages of the employee's last payroll are too low.
  • Make sure to run the latest payroll tax table  to keep your taxes updated.

We can also review the employee's tax set up. This can also affect the tax calculation in QBDT. Once done, please revert the paycheck to refresh your payroll information. Here's how:

  1. Open your employee's Payroll Information.
  2. Right-click the name of your employee which highlighted in yellow.
  3. Select Revert Paycheck
