How do I take a credit card payment made through QuickBooks that is showing paid in invoices and get that deposited to our bank account?

You can record the credit card payment manually in QuickBooks Online (QBO). Here's how:
 

1. Go to the (+) Plus icon.
2. Choose Receive Payment.
3. Click the name of the customer.
4. Choose a transaction from the Outstanding Transactions.
5. Hit the payment method.
6. Fill in the needed information and click Save and close.
