Is there a way to input a refund in QB Self Employed. All numbers are turned (-) so the only way to do it is input as income, which it obviously isn't

When you reimburse or refund a transaction, technically, you're not receiving or spending anything from your account. Currently, what we can do to offset the amount that you have received or credited it back to your client is to exclude the transaction. 

To do so, you can check the Exclude box found at the Transactions page, then Save it. Please check this article for more information and visual guide: Split And Exclude Transactions.
