Why when I covered to Qb have some of my transactions become journal entries rather than invoices or payments? And why are they not showing up in reports?

Some transactions like checks, invoices, and payments convert as journal entries when switching from desktop to QuickBooks Online. This will happen if the system found difficulty in recreating them.

You can delete the journal entries and recreate the invoices as long as you have the transaction details saved in your QuickBooks Desktop. If you're using the QuickBooks Online Advanced, you can use the Batch Invoicing feature to enter them.
