If i link my bank account to my QB so my employee can see if invoices are paid, will she also be able to the bank account balance etc?

You could change the type of user your employee is, cog/gear icon > Manage users >edit > user type > standard user > Limited > select/tick customer they will be able to enter invoices etc but will not be able to view bank registers
