To clarify, do you mean that the Accept Payments from PayPal app and the PayPal Bank feed are both connected to your QuickBooks account?
If so, you can match the payment from the Bank Feed to the payment that's been synced over by PayPal. This will link the two payments together as one.

I can provide clarifications about connecting PayPal to QuickBooks Online.
Since both of the platforms share information, connecting both of the accounts via bank feeds will lead to duplicate transactions. To avoid this from happening, I suggest connecting one account only.
For PayPal, you can use their app to connect transactions with QuickBooks. By doing so, you'll be able to match them with the data coming from your bank (bank feeds).

The problems seems to be that although you pay via PayPal, the credit card transfer to PayPal isnt recorded by PayPal. PayPal only records the payment made to the supplier and that payments you receive. I've had this issue for months. Its a PayPal issue, rather than a Quickbooks one. Paypal wont fix it.
