I'd like to know more about what's going on. How are you syncing your Shopify transactions with QBO. Are you using a 3rd party app? If so, which one are you using? I recommend clearing cache and cookies first to determine if this may be a browser issue. Give this a try and let me know if you're still missing transactions. I'll be on standby.
I have cleared my cookies and the Shopify operates through Bold is this what you mean by 3rd party.

Shopify inventory is the correct amount of items I really think it the quickbook side of the inventory.
