Having an app that can help you with managing your books by connecting to and bringing in information you've entered elsewhere is an awesome way to enhance what QuickBooks Online has to offer. It's good you've established a connection to bring in your WooCommerce data, and I know how important it is to make sure it's bringing in not only the right data, but all the data. I'll point you in the right direction.
When you're using apps or third-party integrations, it's always best to check in and ask questions of their related support teams. Since these connections are created and managed by third-party services, QuickBooks tech support isn't trained with knowing how they work and what troubleshooting to undertake when things aren't quite going as expected.
For that reason, I'm going to direct you to the support team for the app you've used to connect WooCommerce or the support team for WooCommerce directly if you're using an integration through their website.
To find the app support details, simply click Apps in QuickBooks Online, find the app you're connected with, and choose from the support options in the App information sidebar on the app's info page.
