check company settings?automation to see if you have automatically apply credit set to on, if the customer has a credit and that is on, the credit will be applied and perhaps pay the invoice in full

 

also check the invoice itself, if the total is zero, then that is paid as far as QB is concerned

Invoicing your customers and receiving payments in a timely manner is essential for your business growth. With QuickBooks Online, you can get it done in a few easy steps. I'll be happy to help with the invoice status being marked as paid automatically.

 

QuickBooks Online offers automation features, including to automatically apply credits to an invoice. This might mark your invoices as paid upon creation. If this feature is on, here's how you can turn it off:

  1. Select the Gear icon
  2. Click Account and Settings
  3. Select Advanced
  4. Select Pencil icon in Automation
  5. Remove the check-mark in the box next to Automatically apply credits
  6. Click Save
  7. Select Done
