As long as you have a single account or plan for QuickBooks Self-Employed (QBSE), then you should only be paying once a month for the service. For the time being, I would recommend reaching out to our Support Team for further assistance with the double charge you've received. A live representative can check your account securely and discuss each charge you're paying.
