Hi, paul price13.
I'd like to provide some information concerning MTD VAT with HMRC and get you pointed in the right direction.
Our engineers recently identified this is an ongoing issue with QuickBooks. They're already investigating the root cause of this unexpected hitch and are working to implement a solution.

Please extend your patience while we're working for the permanent fix. Don't hesitate to drop me a line if you have other MTD VAT concerns. Have a good one.
Thanks for joining the conversation, @Larz.
An incorrect login credential is likely the reason why you’re unable to submit MTD in QuickBooks Online. Ensure that the same details are used for the connection setup.
If you just recently sign up for Making Tax Digital, make sure to wait for an email confirmation from HMRC advising that you can file using MTD.
Take a look at this article for other troubleshooting solutions: MTD Status Troubleshooting.
However, if you continue to get the same result after checking out all possible causes of the message prompt, I recommend contacting the Customer Care Team. They can pull up your account in a secure environment, which we are unable to do in this public forum and gather data to resolve the problem as soon as possible. Also, they have the tools to create a ticket in case they need to conduct a further investigation about the problem.

Thanks for posting your concern here in the Community, @mohsin1.
I can help share some additional information about filing VAT with exemption in QuickBooks Online (QBO) UK.
First, I'd like to acknowledge the detailed information you've shared about your concern. The VAT exception occurs when you edit the transaction that has already been filed from the previous period.
There are two ways to remove the amounts on the VAT exception, you'll need to adjust your VAT liability or you can un-file the previous period (not connected to MTD).
Either of the two options you choose, I encourage you to contact our QuickBooks Online Support Team. They have additional tools to pull up your account in a secure environment and walk you through the process.

Please know that you're always welcome to post if you have any other questions about the VAT with exemption. Wishing you and your business continued success.
Hi @Vbuk thanks for posting your question.
I would double-check if you have updated your QBO to be on FRS
You can check by going to in QBO VAT settings > and click the FRS option
