How do you assign the credit payment in type as it has already been listed as a transaction

Therefore if the credit card payment has already been listed in the transactions will it recognise those transactions?

The credit card payment will be recognized if it has already been categorised. However, if you are asking whether it will be recognized as a payment or directly linked to an invoice, please note that this requires a manually process. This is because there is no connection between the invoice tab and the transaction tab.
