Thanks for sharing detailed information about your concern, @MiH.
Let's try performing some basic troubleshooting steps to fix the problem since sometimes cache stored up in the system can cause unexpected behavior in the product. You can start by opening a private (incognito) window. Using a safe browser and accessing the program from there can usually fix the issue.
Here's how to open it:
Once done, try to enter the HMRC Reference on the Payroll setup page again by following the steps below:
For more information about entering HMRC reference, check out this article: Turn on RTI reporting to HMRC in QuickBooks Online Standard Payroll.
If it works, then your main browser causes this kind of issue. To ensure this doesn't happen again, it's a good idea to clear the cache of the browser you're using. However, if the issue persists, I recommend using another supported and up-to-date browser.

MESSAGE I GET :
Hello MiH,
Thanks for posting on this post,
Currently, HMRC is down at the moment so that is most likely why you're getting an error when trying to submit things from Quickbooks to HMRC.
If you keep an eye on downdector https://downdetector.co.uk/status/hmrc/ for hmrc and keep an eye on this link https://api-platform-status.production.tax.service.gov.uk/?_ga=2.28853688.568604794.1577443512-17242... to see when they have resolved the issues they are currently having at the moment.
Thanks
Hi KUDOS
It is untrue what you say... HMRC is not down as I have just used my old payroll package (HMRC's free Payroll software BASIC TOOLS) to upload this months data.
