Most of our customers pay upon completion, so from what I've read i don't need to generate an invoice
Would someone please advise how i record a payment received from a customer that was paid by cheque ?

If you are not creating an invoice for the customer, you can record this as a sales receipt. You can do this by going to the + icon and then Sales receipt.
