Unexpected results can be caused by browser hiccups. We have a few steps to fix it.
Let's start with opening QuickBooks Self-Employed using a private browser. This is the best spot to identify web issues. Here are the shortcut keys:
If Amazon is connecting well, go back to the main browser, then clear the cache. Too much of it causes the program to behave differently.
Moreover, you can use a different web browser like Google Chrome or Mozilla Firefox.

Thank you for the suggestions, unfortunately this isn't working. Using a private window in firefox, which I rarely use does not work. I get an inconsistent number of captchas (2-5) that pop up between the page showing that it is trying to connect but always it ends up saying there was a connection error to amazon and to check my credentials. I've tried this multiple times on two different computers. Any other resolutions? Is this a per account sort of thing? I have yet to try turning it off then back on, which i suppose i will since i've already categorized the transactions that did come through before it stopped working.

Disconnecting an account in banking page is the last option. You can check out this article for more information: Disconnect or delete an account connected to online banking.
