In QBO how should I add/input the credit card fee that we are charged for them using their credit card for payment of their invoice?

If you actually read the question, you'll notice that OP asked how to enter the fees the merchant service charges them, not how to add fees to a sale.
If you are B2B, you can use a 3rd party processor to accept payments for free.
