To clarify, are you referring to a payment posted through merchant services or a payment you've manually posted?
If you mean through merchant services, the payment won't post until after it clears. We deposit your funds within five business days after your first payment. If this is your first deposit, it takes a bit longer to set up your merchant account. After you're set-up, your payments will deposit quicker, typically within two business days.
Check out more details in Common questions about deposits in QuickBooks Online.
However, if you mean a payment you've manually entered, I recommend clearing the cache from your browser. Web browsers collect cache (cookies) when loading repetitive data and images. Over time these files can become outdated and corrupted, causing issues like your payment not showing. I've included links to all supported browsers that contain the steps to clearing the cache below.

This was a payment that I manually added in to the system. The transaction eventually showed up in my bank register after I spoke to QuickBooks tech support 4-5 hours after I put in the transaction so I am not sure what was going on. We just removed one of the transactions, then added that transaction back in to the system, and both (two that were missing) transactions showed up in my bank register.
By the way, I cleared the cache and I look at the transactions on my MacBook, a Windows machine that I have never looked at QuickBooks on before, my iPad and my android phone. The transactions were not showing up on none of the devices.
