I'd like to confirm what's the other version of QuickBooks you're using. The tag you have for this post is QuickBooks Self-Employed (QBSE), but what you stated on your post is QuickBooks Desktop (QBDT) and QuickBooks Online (QBO).
Although you can convert your QBDT company file to a QBO company file, this has to be done manually. It isn't an automatic process when you have both versions open at the same time. Also, there isn't an option to batch delete transactions in QBO. You do have an option to connect a 3rd party app that allows you to do that. See this page to search for an app that will work for you: QuickBooks App Store.
Another option I can provide you is to delete the imported transactions one at a time. Feel free to decide which option works best for you.

For the past 6 years I've used Quickbooks Desktop (2012 version I believe)
My accountant suggested moving to the online version to create easier access for bookkeeping - I purchased the Self-employed online quickbooks today and was hoping to start with Jan 1, 2020 (as I have already done 2019 on my desktop) but when I synced my bank accounts, it automatically brought in transactions from Jan 1, 2019 and onwards instead of start at Jan 1, 2020.
I was hoping there was a way to start clean on Jan 1, 2020 on the online version.
I hope that clarifies / makes sense?

The fact that you’ve successfully import bank transactions is great evidence that you’re using QuickBooks Online.
QuickBooks Self-Employed and QuickBooks Online are different versions. QuickBooks Self-Employed is not a double-entry bookkeeping program and does not contain registers. Therefore, the ability to import data from QuickBooks Desktop to Self-Employed isn’t an option.

Prior to proceed, make sure with your accountant about your version. Do you have to use QBSE or QBO.
