Hello there, @Oscillate Wildly!

Ideally, QuickBooks balance is affected by the amounts of the transactions you've already categorized. You'll want to compare and match your transactions from the statement and your register: Find, review, and edit transactions in account registers.

Lastly, here's a few articles you can read for ideas about how you can manage your bank accounts and transactions: Banking and bank feeds for QuickBooks Online.

Keep me posted in the comments if you have any other questions. I'll be happy to help.

No, I know how to work it. This is a QBs issue. It's not completing the transactions and leaving balances.

Hello there, @Oscillate Wildly.

I'll guide you on how to check if the negative balances and incomplete transactions you're seeing for your bank balance is a QuickBooks issue.

To begin with, you'll have to log in to your Paypal account. Then, view the register from your Chart of Accounts to check the transactions which are causing the difference. Here are the steps how:

  1. Go to Accounting in the left pane.
  2. Choose the Chart of Accounts tab.
  3. Select a specific account then view the register.
  4. If you see two green boxes, those are matched transactions while those who haven't are manually created in QBO that's causing the difference you're seeing.

Besides, here is an article on common questions about PayPal in QuickBooks Online: What are the common questions for Paypal in QuickBooks Online?
