If the reconciliation is not saved, the status of the transaction in the bank register. It might have been Save for later instead of Finish now.
Go back to the bank register once the bank reconciliation is saved.

I am having a similar problem with multiple areas in Quickbooks Online. I have attempted to reconcile our bank registers in Quickbooks, I have selected Save For Later, and when I come back to work on them again, all of my changes are gone. For example, I am trying to reconcile 3 years worth of transactions. I finish the first 3 months, select Save For Later, and it shows the accounts are off by - $5000. When I sign back in, all of my previous work is gone, and it shows that the accounts are off by -$86,000.
In another account, I deleted all of the April 2019 transactions in the bank register, so that I could set an opening balance for 05/01/2019 (That's as far back as we can go for our bank records). I exited out of QuickBooks, signed back in less than a minute later, and all of the April transactions that I deleted, were back. I have wasted multiple days, hours and hours of work, trying to get these transactions correct, in a 3rd account, I have gotten within $20 and saved, only to have all of my work gone when I sign back in. I am clicking on Save every 10-15 minutes, and again right before I sign out. Can anyone help with this issue?

Sometimes local internet cache files stored in the system can cause unexpected behavior in the product.
This can be the reason why the changes of your reconciled and deleted transactions are still undoing.
Let me share with you some basic troubleshooting steps that will help you fix so you can finish your business. First, access your account in a private window. This mode doesn't record any activity on your local device.

Then, reconcile and delete your transaction again. Once done, sign out and log back into your QuickBooks Online account.
If your works are saved, go back to your regular browser and clear its cache. You can also use another supported browser to complete these tasks. This might be a temporary issue with the browser that you're using and QuickBooks.
Additionally, I'd recommend checking your audit log before you log out from your account. This way, we can make sure that the changes you've made are recorded in the program.
