Is there a way to add a class to many transactions all at once? I have hundreds of Stripe Fees that are all "Not Specified" and I need them all to have the same class.

Which 3rd party app/connector do you have now?

Synder, they keep telling me there will be an update to auto code (/class) the fees but no luck yet. 

Synder app. They don't code the fees just the transactions.

I'll share insight on your query about imported transactions from a third-party app going to QuickBooks Online (QBO).

QBO accepts these imported transactions from any third-party app as-is. We don't have any control as to how these transactions are handled. Based on what you stated above, I suggest you wait for their update to allow you to include QBO classes. 

To ensure your books remain accurate, I suggest you go through with a reconciliation. See this article for the steps: Reconcile an account in QuickBooks Online.
