Allow me to share some information about changing sales tax transactions, lisa_costa.
Once you have set up sales tax, you have the option to change the category for each item in QuickBooks Online (QBO). For now, changing transactions in bulk to taxable is unavailable. You'll want to let our product team know how this feature is useful for your business. You can visit our Customer Feedback page to check if a request has already been submitted. If not, you can send one by clicking on the Give feedback option. I've attached a screenshot for your guide:

Consider having a 3rd party app to reconcile your Square transactions into QBO.
That's actually my problem. I use CommerceSync since day 1, and it always worked well until we enabled the Square/DoorDash integration which added an extra tax category. That tax causes CS to fail in transfer (I guess QB Online can't support multiple tax rates) and they've had to stop passing tax as a separate item.
You may be able to help in another way. When we turned on the integration from Square to DoorDash, Square created a new tax rate called "DoorDash Tax". According to CommerceSync, that causes their integration to QB Online to fail as "QB Online doesn't support multiple tax rates". Is this correct information

Yes, the information you receive is correct. As of the moment, QuickBooks Online doesn't support multiple tax rates. QuickBooks is programmed to set tax rates based on the customer's address. Once you've completed setting up your customer, it will then follow the default address to get the sales tax rate set.
I'd suggest informing our Product Development Team about this. This way, they'll look into it and consider adding it for future product improvements. To send, select Feedback from the Gear icon in the upper-right corner.
