We've called our bank and they don't see any issues on their end. Therefore we have to manually enter transactions until this is rectified. Very frustrating.

Try opening your QBO account on any private/incognito browser. If the same problem persists, you can use csv2qbo converter tool for the time being. It's a $60 one time license.
