A client paid me $3,000 and the other account took $6 now i need to make the remaining $2,994 match or reconciled with the payment info I entered saying client paid 3k.

I'd be glad to walk you through on how to match this customer payment with your downloaded transactions. First, make sure to use Undeposited Funds as the account for the $3,000 received payment amount. Here's how to verify it:
Go to the Sales menu then click on Invoices.
Locate the paid invoice and make sure the account is toggled to Undeposited Funds.
Once done, create a Bank deposit when you're ready to deposit the amount. Here's how:
Click the +New button then choose Bank deposit under the Other section.
Check the payment under the Receive column.
Enter a negative $6 amount under the Add funds to this deposit drop-down ▼to deduct the original amount then Save once done.
You should now be able to see a $2,994 ending balance amount and this will match with the downloaded transactions' balance.
