The customer payment usually reaches your deposit bank account within 2-3 business days of the transaction. It varies on the time you enter transactions, the bank you choose for payments to be deposited. It can also vary on how long it takes the bank to verify and process electronic deposits.
When clients pay online via credit card, the estimated time for payments to deposit is 5-7 banking days. While ACH payments will take a bit longer during your first month. You'll get your payments within 5 days for the first 1 to 4 weeks.

On the other hand, yes, when it says it was deposited in QuickBooks Online doesn't mean it was deposited in the merchant account center. With this, by visiting the Merchant account center, you'll be able to check the status of the entry and which payments are included in a deposit. And, the deposits that show in the QuickBooks online are just recording purposes.
If the payment is still not deposited within the given length of time, I'd suggest contacting our Merchants Services Support Team. This team is the best resource for such inquiries, as they're able to request account information. They can also investigate why it wasn't deposited into your account yet.
