QuickBooks Online Payroll (QBOP) is unable to file Form 8974 for you. With this, I'd recommend suspending the automatic filing feature temporarily to submit it manually together with your 941.

For example, to achieve above, could I disable the automatic taxes and forms by the end of quarter, after filing the Form 941 manually at the beginning of next quarter, then re-enable the automatic taxes and forms?

Yes, we can deactivate the automatic taxes and forms option by the end of the quarter and then reactivate it once you've already filed the form with the IRS. Please note that we can only turn off this option once there are no pending payments and all forms have been filed.
