You can record your state tax payments with credits in your payroll taxes. I'll be happy to help you accomplish this.

 

But first, you'll have to review and apply your deduction or credits from your payroll settings. Once done, here's how you can record your tax payments:

  1. Go to Taxes.
  2. Select Payroll Taxes.
  3. Choose Pay Taxes.
  4. Under Record payment, select your state taxes.
  5. From the Payment date field, select Other.
  6. Enter the date of the actual payment or the exact amount you've paid.
  7. Click Approve.

Thank you but this isn't exactly what I was looking for. 

I ended up stumbling upon the answer myself. 

I clicked on the Gear icon

   Payroll Setup

       Tax Setup

          Missouri

In the MO Withholding Setup box there is a box to click

  "check to apply the compensation deduction to tax payments"

OK

Then, when I paid the MO taxes, it will applied the compensation deduction to the payment automatically.
