After speaking with Intuit Help Desk, this is a known issue and they are working to fix. However, the interim approach is to use the override function and from Earnings Report enter in the correct tax withholdings. In my case, the State and City Withholding amounts on individual employee lines were not aligned correctly. Once I entered amounts to the correct employees, the Taxes withheld all tied out and I was able to file the return.
