So that I'm able to provide you with the best resources and information, could you please clarify if you're using QuickBooks Desktop or Online or IOP standalone? The steps for verifying and resolving employee setup and withholding can be different between the two versions.

Assume QuickBooks Desktop 2017, as I just had a client using QuickBooks Desktop 2017 with the same problem.

I can help you fix your payroll issue.

 

There are a few reasons why withholding taxes are not calculating in QuickBooks Desktop. It's either the annualized salary of that specific employee exceeds the salary limit or the gross wage of the employee is too low.

 

If none of these reasons applies to your case, we can fix this by reverting your employee's paycheck. But before doing so, please make sure you have the latest version of QuickBooks Desktop and latest tax payroll table

 

Once done, you can now revert the paycheck. On your Enter Payroll Information screen, just right-click on your mouse the name highlighted in yellow then choose Revert Paycheck. This is to refresh your payroll information and for the taxes to calculate.
