Yes, you can set up a direct deposit without an employee's Social Security Number (SSN) in QuickBooks Online. All you need to have is the employee's bank account type, routing number, and account number.
The SSN is required when setting up the employee's withholdings.

Thank you for your response. I'm (the employer) the one without the SSN as I'm a Non-US Resident. I've got the employee's SSN with no problem.
I'm trying to connect the bank to my payroll account in order to authorize direct deposits but it needs the last 4 digits of my SSN

The Social Security Number (SSN) is only given to U.S. Citizens, permanent residents, and non-immigrant working residents. In connecting your bank to QuickBooks Online payroll, the US banks require principals information.

Yeah I’m waiting for my SSN.
So for the time being can I still pay my employees but just with checks through Quickbooks Online?
Would the filing of the federal taxes etc still be taken care of?

While you're waiting for your SSN, you can still create regular paychecks for your employees.
Although, for the filing and paying of taxes, you'll have to do it manually. The enrollment for e-file and pay includes the SSN. You can refer to this article for more information.
