Seems like you're using QuickBooks Desktop with Assisted Payroll. That said, Intuit will be the one to process the filing of your forms and that includes your W-2, W-3, 1099s.

We have desktop enterprise professional with assisted payroll. Our employees have received their W-2's but how do we have assisted payroll file the 1099's. Is there a special form we fill in or how do they know who our sub contractors are and when do they file the 1099's. Our subs have not received their 1099.

When filing federal 1099 forms with QBDT, you'll have to file these personally. Don't worry, we'll work together in preparing and submitting them to the IRS.
