Join nowWhich quickbooks version is better to use for an S corp? Online or desktop version? I seem to be having some problems with the online version since it does not have drop downs for loans to the corp.

It's kind of a personal preference. Some folks love the online and some folks don't. It also depends on where you are at. If your address is "End of the Dirt Road, Middle of Nowhere, ND", you might want to go with the desktop version since your internet might be a little iffy to work the online version.

I prefer the Windows desktop version, it is more robust.
If you are on a Mac, I go with online because the 2016 is the last Mac version QuickBooks will produce.

I will not use QBO for a real file, until intuit creates some kind of user back up, and a viewer utility that allows me to save the current state of the accounting in my records, and view that accounting without a live connection. A really really nice part of that process would be to be able to restore the online file from the back up - impossible presently.
There are many factors in deciding between online or desktop, but I don't see the entity type as being one of them. Drop-down for loan is not an issue, that I can see.
Online, in my experience, is only for very, very small businesses. Online version tends to create many duplicates and it takes time to weed these out. The bank feeds cannot be used in the Online version as they create duplicates and overrides. When I used Online, I put everything, even payroll in manually in order to keep it somewhat correct and even then when you reconcile and go out of the file, it always and I mean always ends up with a new ending balance that needs a journal to correct. Personally I think the Online version needs a lot of work to correct it, back up and saving is one big one, stopping the duplicates another or you will spend your day correcting work you already did.
