The Square's integration automatically syncs your sales, fees, taxes, and discounts. It will import into QuickBooks overnight.
Thou, regardless of how many locations you have it will only integrate into one company.

Will it be possible to view this data in a daily view or will it only show individual transactions from Square?
For example, our primary business is selling wholesale to other customers. We use a system called EKOS that currently syncs these invoices into quickbooks so we can track whether they are paid or not.
We use Square to keep track of our direct to customer sales. We'd like to view Squares data from a daily point of view instead of each individual transaction as to not muddy the other sales data in Quickbooks.
Instead of 5 - $20 transactions for the day, I'd like to see $100 from Square. Is that possible or do you have recommendations on how we should set up reports to view in this fashion?

There isn't a single summary view of your daily transactions in QuickBooks.
Currently, QuickBooks only processed transactions that are imported from Square.
I suggest contacting your 3rd-party app to check if they can update the settings to let you see the data in a daily view.
