You'll have to use compatible checks when printing, deb3756.

Then, correctly align your new printer to print checks.

Here's how:

  1. From the File menu, choose Printer Setup.
  2. At the Form Name drop-down choose Check/Paycheck.
  3. For the check style, select Voucher check.
  4. Click Align on the right.
  5. Print a sample and compare it to your pre-printed checks.
  6. Using the grid on the sample adjust the horizontal and vertical settings; then click OK
  7. Click Align again and Print another sample.
  8. Compare the sample to your paycheck stock and adjust the alignment again as necessary.
  9. Repeat steps 4 through 8 until you have the alignment perfect.

Please check this article for the complete steps: Align Checks, Invoices, And Other Forms.

I've added this article, Print paychecks for the detailed steps. It provides several ways on how you can print checks in QuickBooks Desktop.
