When you created the digital check in quickbooks you had the To Print Later box checked. Electronic payments can have the box unchecked and then you can enter an identifier in the reference (check number) box or leave it blank.
Now your choice is print the electronic checks on plain paper or how into each one, uncheck the print later and save. Print or not print has no effect on dediluction of payment in your books.
