I tried adding a new Job to one of my customers files and it attached that Job to all previous transactions for that customer, most of which are years old and reconciled. When I try to remove the Job, I cant because it is specifically linked to every transaction. Is there a way to fix this?

I can help you remove a job in QuickBooks Desktop.
We are unable to remove or delete a job in QuickBooks Desktop that has a balance or is used in at least one transaction. However, you can make it inactive so that it doesn't appear on the list. If you need to use the name at a later time, you can always make it active again.
Let me show you how:
Select Customers at the top, then choose Customer Center.
Right-click on the job's name, then select Make Customer:Job Inactive (refer to the screenshot below).
Click Yes on the pop-up message.
