You can create a journal entry to manage the overpayment. However, you need to use the Accounts Payable account since it pertains to your vendors. Before attempting any of these methods, please consult your accountant as they can verify the correct accounts to use to ensure your financial records are accurate.
Here's how:
- Click + New.
- Select Journal entry.
- Debit A/P and select the vendor. Then credit the 5000 account.
- Click Save and close.

Then, you can apply the journal entry created through Pay Bills. It will clear out the overpayment.
Here's how:
- Go to the Vendors menu, then select Pay Bills.
- Choose the Payment account and Payee.
- Enter the Payment amount.
- Click Save.
