I have various vendor credits that I enter prior to the vendor bill. When I pay by check, I match a bill with a specific credit.
Here's an example:
$1000.00 CR Vendor A 1/5/2020
$1500.00 CR Vendor A 2/1/2020
$2000.00 CR Vendor A 3/1/2020
$4000.00 Bill Vendor A 4/1/2020
I want to be able to select the $4000.00 bill to Vendor A and apply ONLY the $1000.00 CR.
But QB applies all the credits automatically when I print the check.
I have tried to enter a negative Bill, but that is not allowed.
How can I select only the credits I want to apply to a bill?

You can do this by making sure that only the credit for $1,000 is checked before printing the check. If all the other credits are selected, then you'll have the total of all of them applied to the check. This article will provide more information about applying vendor credits.

I have read about this feature on Online BillPay, but I am writing a check to the vendor and NOT using Online Bill Pay.
I don't see any option to match a credit when I select the Vendor Bill to be paid by check. Am I missing something?

When writing a Check, you'll have to make sure that the affected accounts in the Category column are the Accounts Payable. This will display the available credits. The process is pretty easy. Please follow these steps:
Once done, we can now pay the bills by clicking the +New button and selecting Pay Bills. Select the Vendor bill then the credit will now automatically be applied to the open bill. The screenshot below will show you how credit applied to the bill:
