If you're using a third-party app, I would recommend reaching to their support to know how ACH payments reflect in QuickBooks. You can ask how the app transports/updates your data.
You can also share with us the flow of your payments, so when there's a need to update something, we can guide you through it. I referring to the payments that are already in QuickBooks.
On the other hand, we have limited information about third-party apps, that's why we usually refer users to their app's support when they have specific questions about them.
With regards to our Merchant service, the transactions will just automatically update when there are payments.
