We recently had an order with 5 line items. We shipped 2 of the line items complete.
Today we are shipping a couple more of the line items. However, all of the line items still want to print on the packing list. Is there any way to tell the packing slip to only print open line items?

You've asked a great question. I'll be glad to share some information about your printing preference.
Printing open line items on your packing slips is currently not an option in QuickBooks Desktop. Being able to do this is a great idea we can add to our program, so I’d recommend sending your suggestion to our engineers. Doing this will let them know what features would help a business like yours run a little better, and they will consider that in a future update.

Yes, you control this in Edit menu > Preferences, for Sales & Customers, on the left, then the Company Preferences on the right. You control if the Printout should include Items with 0 amounts. You still see this on your screen, but Print Preview will show how you customized this for the customer's perspective.

We have a custom packing slip. The pick slip seems like it works. It just prints the open items. However, the packing slip is still showing all the items.

Allow me to join this conversation and provide additional insights about a printing packing slip in QuickBooks Desktop.
As mentioned by my peer @Jen_D above having the ability to print open line items on your packing slips isn't available in QuickBooks Desktop. All items that are included on the transactions will be printed as well.
I'd encourage you sharing this idea to our developers. Doing this helps them asses on how we can improve your QuickBooks Desktop experience. Just follow the steps given above to send your feedback. I will also do my part and send this feedback on your behalf based on this interaction. We do our best to review and implement all requests for consideration to future releases of QuickBooks.

What you are asking about here relates to the Transaction Type: "The pick slip seems like it works. It just prints the open items. However, the packing slip is still showing all the items."
Go to Lists menu > Templates List. Notice here there are Named Templates as a specific design for a specific Transaction Type.
When you looked at my earlier attachment, notice that you can have a Packing Slip as a Template Name for Invoice, and a Packing Slip as a Template Name for the SO.
Now, when you open that Transaction on your screen, at the top in the title bar, you are looking at either the SO (the order lists everything) or the invoice (just this sale).
If you are asking about the SO, yes, everything listed is always going to show, because that is the point of SO.

You would use the template design to show the columns for Qty Odered and Qty Invoiced and Qty Backordered, and and/or all, to meet the expectations of what you want to show to the warehouse (for packing/picking) and/or the customer. That's why you get to use different templates; you might not want the warehouse to see Qty already sold; just qty to Pick = the Backorder to fulfill now. But you want the customer to see that this final fulfillment is the rest of that order that was previously partially fulfilled, and you want their receiving warehouse not to see Qty Ordered and consider this Partially Fulfilled, but that warehouse needs to see Qty fulfilled against ordered and Previously filled.
Our company has been struggling with this issue as well. Although there was someone who was trying to help us, I took the recommendation of a QB Team member and submitted an online feedback product request. I hope you will do the same.
