Hi, jvout1. If you're referring to online payments, they're automatically placed into the Undeposited Funds when there's no deposit account selected in the QuickBooks settings.
To verify this, head to the Gear icon > Account and settings > Payments. From there, check if the Chart of Accounts section is set up. If not, ensure to select an account for the Standard deposits field.

If you mean the manual recording of payments, it's possible that the Deposit to field was set to Undeposited Funds. Be sure to change it to the correct account whenever you record a payment.
