Is there a way to add our 4% convenience fee, automatically, when a customer pays through QBO with a credit card? Or, do I need to add it to the customer invoice? However, I will not know when a customer is uses QBO credit card payment unless they call and give me the credit card information via phone.

At this time, we're unable to automatically charge convenience fees for credit card payments in QuickBooks Online. You'll need to do it manually by adding a new line item on your customer's invoice for the convenience fee. Let me guide you how to do that:

Is there a way to automate credit card convenience fees in Desktop so we can allow customers to pay online instead of a manual modification of each invoice? If it's possible in QBO, it should be in Desktop.

I can see how having the option to automatically add credit card fees to your customer's invoice is beneficial in running your business.
The option to do is currently not available in QuickBooks Desktop (QBDT). As a way around, you'll want to create a service item for the fee and include it in your customer invoice. I'll show you how.
After that, add the service item as another line item in your customer invoice.
Additionally, you can also use a third-party app that allows you automatically apply the credit card fees to your invoice. Simply go to the App Center or visit our Apps for QuickBooks Desktop page for reference.
