Join nowReceived payments are being charged to Undeposited Funds as expected, however, the payments are not appearing in the Make Deposit listing. The payments appear in the account’s register. What is causing this?

There might be an issue within your company file. This is the reason why the undeposited payments aren't showing in the Make Deposit listing. Let me share with you some basic troubleshooting so we can fix it.
First, let's update QuickBooks Desktop (QBDT) to its latest release. Doing this can resolve minor data issues in your company.
If you're still unable to see the transactions, you can run the Verify and Rebuild Data tools in QBDT. The Verify Data self-identifies the most commonly known data issues within a company file while Rebuild Data self-resolves most data integrity issues that are verified.

Thank you for the guidance. After completing the steps recommended, a few of the received customer payments appeared in the Payments to Deposit listing, but not all (all appeared as debits in Undeposited Funds account). I repeated the Verify Data and Rebuild, unfortunately, no additional payments appeared in the Payment to Deposit listing. It may help to know that the payments are being posted to our QBE desktop 2021 by loan management application AutoPal.

Thank you for the guidance. Unfortunately, after repeating the verify data and rebuild, the customer payments of focus did not appear in Payments to Deposit. It is interesting, however, that a few of subsequent customer payments - 3 out of 37 - appeared in Payments to Deposit. It may be useful to know that the payments are being posted via web connector from loan management application AutoPal. There is, however, nothing yet discovered that indicates that this is the source of the problem.

It seems that we need to check the cause of this error further. It shouldn't be a problem that this is posted via WebConnect.
I recommend reaching out to our QuickBooks Desktop support. They can check your account further and work with you remotely.
