Join nowI have four payments in two separate online deposits. I can see the deposits on the list, but they do not show on the account when I reconcile. They do show on the paper bank statement so I do know they where deposited, how can I make these appear?

Thanks for getting back to us. I'd be glad to help you with your concern.
If your bank is connected to your QuickBooks Online account, you can create the transaction and “Add fund to this deposit” and select Bank Charges from the drop down box, then enter the amount as negative ($-2.16). By doing this, when we look at the transactions, the amount of the invoice and the payment are the same, so the customer's Account Receivable will show that this invoice was paid and the bank account will show the deposit.

In order to show your deposits, you can try to toggle the reconciliation field in register from R to C to a blank status.

I probably wasn't clear - If I go to the wheel cog, to Account Settings - payments and click the manage account button. I can look at the detailed batches. Two of the batches are the deposits I'm looking for. They appear to have settled, but they are not showing up in the deposit account (or any deposit account). How can I get these batches to settle and post to the deposit account. They are posted to the invoices, but then are in space somewhere.

Thanks for providing us the steps you’ve performed to find the missing deposits. I’d be glad to help with finding and recording the payments to the correct account.
If you're unable to see the funds, you can look for them in the Undeposited Funds. The Undeposited Funds is an internal, other current asset account created by QuickBooks to hold funds until you're ready to deposit them.
Once you find the missing deposits, we'll need to move them into the right bank account. Let me guide you through the steps:

Thank you so much! Yes, they were hanging out in Undeposited funds, now I have one fee in the amount of $2.16 on a different batch that hasn't posted, do you know where I could find that to manually post?
