If you're referring to splitting a bill payment to different registers, you can do that by adjusting the payment manually and depositing them separately. Here's how it is done:

Thanks! I am using quickbooks online. Currently, I pay my contractors through direct deposit with funding from my only account, which also fund W-2 employees and all other payments. Just added another account into quickbooks. There is a feature in Workers-contractors-direct deposit-amount-description. ADD and select funding account . Can I add the new account in addtion to the existing account and select which account to fund my contractors direct deposit payments.

Currently, we can only connect one savings or checking account for direct deposit in QuickBooks Online. At times, we roll out updates based on our customers' requests. I'll be taking this as feedback and share your post with our software engineers. This way, it might be given a chance to be added to our next updates.
For now, you'll want to go to the QuickBooks App Center to find a third party application that best suits your business needs. You can go to the CATEGORIES section of the page to filter the results.
