If you entered them as Bills to be paid, Pay Bills, Assign check number and leave the number blank or enter "phone" An ACH, check by phone, paper check are all the same.
If you paid without entering a bill, just record the check - or Expense. You cannot print a copy of an Expense so keep that in mind
