Once you QuickBooks Payments in accepting customer payments, QuickBooks doesn't automatically create a credit card fee for it.
When your customer pays you, the system will automatically deduct the rates per transaction before they will be deposited to your bank. Therefore, only the net amount should be downloaded into your bank register.
Since you're seeing a separate amount in your downloaded transactions, I'd recommend excluding them. This way, they won't be counted as an overpayment or customer credit. Here's how:
I'd also recommend checking this concern with your bank. Any downloaded transactions on the Banking page will depend on how they shared them with us.
I've also included this link as an additional reference in categorizing your transactions once they showed up in the Banking menu.

Thank you for the note. Prior to posting my problem I had called into QB and they gave me a ticket number. They could not figure it out either but while the guy was researching he said others were having the same issue. My Case # [removed].
The issue has not been resolved. I need to stress this is not a user created issue. The system has changed this on it's own.
