Based off the information given, it sounds like payments coming into QuickBooks through the bank feed are being Added into QuickBooks instead of Matched.
When processing payments through E-invoice, QuickBooks Online will recognize the payment made by your customer and apply it to the invoice marking it Paid.
When the payment is deposited to your bank account and downloads into QuickBooks you need to match the payment; adding will create a duplicate transaction which could be why you see the doubled amount in P&L reports.
To fix your report you'll need to delete the duplicate transaction.

QB will not let find matches for them, if I am in banking section, review transactions and I click a deposit and select "match" it doesn't find anything to match it to so I am forced to add it. Then after all that If I run a detail P&L report for a month it shows the a/r payments from invoices and then the bank feed data which creates 2 of the same income. Then on top of that a bunch of income is under PayPal sales category drop down which I barely use PayPal and not one of those transactions has PayPal linked to them in any sort of way when I go to investigate why. Not linked by account category, product info, bank info, payment type, nothing.
When I am reviewing bank transactions to add, match, or whatever needs to be done, I click a deposit which was a payment from an invoice. I can add details to it like normal, but if i want to match it, QB will not find any match possibilities. Forcing me to add it. Then if i go to run a P&L detail report it shows that added income, and then again under a/r account which makes my income total double. To top that off majority of my income is under drop down category PayPal sales on the report and I have searched for hours to find out why because there is not 1 things linking any of those transactions to PayPal. Not in any account category type, product info, nothing. I barely use PayPal.
To add to my last reply, if it will not let me match it should I just get rid of that transaction and only keep the a/r transaction? I also notice all those on my report are marked as not deposited but when I click the transaction it says in its details that it is.

If QuickBooks Online isn't behaving as expected I would advise you contact support for help. QBO experts will be able to look into your account to find where the problem is and get the issue resolved.
