One common issue when converting from QuickBooks Desktop to Online are the invoices and other sales transactions were converted as journal entries. This can happen if you have flat rates (0.00) for Sales Tax items or groups in your Desktop file.
To keep your sales transactions from importing as journal entries, edit the sales tax item rates category.

Thank you so much answering my question. I do have many customers tax rates set as 0.00. Many of my biggest customers are tax exempt. Is there a proper way to list the taxes as exempt or 0 so I can bring them over to quickbooks online as invoices?
I can share with you additional information to settle your invoice transactions in QuickBooks.
If you're going to import your invoices again from QuickBooks Desktop to QuickBooks Online, you'll need to edit the rates of the transactions into a zero tax rate item. This way you'll be able to have your invoices imported as a regular transaction.
On the other hand, you still have the option to keep those journal entries for it has the same record of those invoices that were entered on the desktop version.
